Should we worry?

We completed a change order in which the superintendent told us what was needed to be done. No permits were pulled. When we completed the change order, we sent pictures to the superintendent via text and he said to close everything up and he had it worked out with the inspector. When the inspector checked, he found it was not completed to code. The superintendent no longer works for the company and the company wants us to pay to fix everything. We have been paid by the company for everything including that change order. Should we have anything to worry about, since we were following the orders of the company superintendent and we were given the ok to close everything up?
