GC holding hostage a payment

Hi, I'm a subcontractor that installed a new roof on a residence (single family dwelling). We finished the work on May 18, 2021 (just short of 1 year ago). The invoice to the general contractor back then was $7,565.29. That GC did make a partial payment of $2,000.00 to us towards this job - but later said that he wanted to deduct some money from the balance that was owed to us for what he said was some "warranty" work on yet another (commercial ) project we did for him 6 months prior to that (which BTW was paid in full by him back then)! So, of the current balance owed to us for the residential roof job ($5,565.29 after the $2,000 partial payment), he only wanted to pay another $2,800.00 for full and final settlement. We disagree with his claim on that previous roof warranty claim, he said he contacted us to get it resolved but he said no one returned his calls. We say that he never called us period. Can he hold hostage the balance of the payment owed to us for the residential roof job ($5,565) against the previous roof job on the church? And do we still have time to file a M&M lien on the residential roof job that is still mostly unpaid?? Please advise.
