This customer is building there home we split the jobs between rough in and completion were half the payment is due at the end of rough in and the other half is due when we go back to complete the job later sometimes months later. This customer in particular is all paid up and the rough in is complete, we may not be going back for awhile is there a way we can put the lien on hold for the final payment till we are actually done with the job?

If you have been paid up to date, there is no current issue with respect to the lien. Your lien deadline for future work will run from project completion. And your lien deadline with respect to previous work is of no concern if you have been paid in full. To ensure that you have lien rights for work going forward, be sure to serve a new preliminary notice within 20 days of starting the second phase. Depending on how long the project is frozen, this may be required for everyone but the direct contractor and could also be required for the direct contractor if there is a lender involved.
