I though the deadline for filing in lien in Florida was 90 days after the NTO was sent. I have filed 13 lien and now have realized that we have surpassed the 90 day period of furnishings.

There is no connection between the service of the NTO and the filing date of a construction lien. You have 90 days from completing your work, not including punch-out, to file a lien.
