Once we have a copy of a recorded lien in the state of Fl, Will that prevent the home owner from getting a CO?

We provided material and labor (Tile & Flooring material and install) To Homeowner on new construction Job, we were not paid in full, homeowner going after CO next week, It was my understanding that all Liens had to be closed out prior to issue of CO

Practically speaking, the issuance of a certificate of occupancy will not affect a lien that has been recorded. If there is a lien on the property, a certificate of occupancy will not expunge the lien. In any event, the issuance of a certificate of occupancy will often differ from county to county, so consulting a local construction attorney would help clear up the requirements (and whether a lien would prevent the issuance of a CO).
