How would we go about the paperwork if the total job is $100,000 but we've only billed $50,000 so far?

A notice of intent to lien might get their attention, but there are other ways to do so. It may be effective to send a demand from an attorney. You have 90 days from your last day to file a lien, so time is not an issue at this point. Someone needs to find out what the holdup is and push for your payment, including by threatening that the amount will grow with interest and attorney's fees.
