We have been trying to collect on a job, for about a year and just found out he passed away. We did not file a pre-lien in the correct time frame. Is there anything we can do to get paid from the estate.

Did you hire an individual or a company? If you hired a company (LLC/corporation), then the death doesn't really matter because the debtor is the company, not the estate. Regardless, whether the debtor is a company or the estate, whether you can collect from either depends upon what assets, if any, are leftover to satisfy the claims of creditors.
