I am the contractor, work was completed mid February but the client has been making payments. They stopped making payments in early June.

No. You do not have the ability to file a lien any longer.
You do maintain all of your original causes of action in a court of law including Breach of Contract, Quantum Meruit/Promissory Estoppel, Violation of the Prompt Payment Act, Rule 185, etc.

So when we complete work, and they decide to make payments on the last payment due instead of paying in full we should just file a lien and make a payment plan until it is paid in full?

Correct. The lien can be released at any time but the deadlines for filing it are very specific. And it gives you leverage for payment.
