We filed our Notice to Lien, however missed our deadline for filing the lien. Does that deadline apply to us since we are contracted with the homeowner directly?

Yes. You always have 90 days from the date you last furnished labor, materials, or services to the project to record a lien, whether you were in contract with the homeowner or with another contractor. That being said, you likely can sue for breach of contract or another cause of action to recover damages for non-payment. You should consult with an attorney to determine what the best nexts steps available to you are.
