Is it legal for the person I filed the lien against to deduct legal fees from what I'm owed?

Pennsylvania

I filed a lien and now the person I filed it against is threatening to deduct the cost to fight the lien ($2500) from what the $3000 they owe me.

There is no statutory basis for that professed reduction of an otherwise proper lien.

So does that mean he’s allowed to reduce the amount owed? And is he even able to get a legit lien removed by paying $2500 and not even paying me?

If you have a valid and properly filed lien, there is no way that should accept anything less than what you are owed. The owner has various options to initially challenge the lien (and it's always good to get your own lawyer to confirm the crucial details), but you sound like you should not reduce your demand.
