If a subcontractor fails to invoice for a period of time, in this case 29 months, is the GC obligated to pay?

The statute of limitations for breach of contract is three years. Unless your contract provided a shorter limitations period or that invoices not presented in X time are then void, they are free to demand payment. If you don't pay they can sue.
