Can the builder halt completion by refusing to obtain Certificate of Occupancy, ordering final inspection, and paying impact fees? Essentially, can they hold the keys hostage and halt the project because we refuse to pay interest on a VA construction loan?

If memory serves, most jurisdictions require the GC to close out the permit within 180 days of the most recent inspection. But it takes a while, months or years, for the building department to enforce this.

If you’re the owner, it’s your name on the permit. Why don’t you just call for a final inspection and ask for the CO yourself? Just a thought.
