I'm a subcontractor who did work on a job for a Contractor and we have not been paid. The contractor filed for bankruptcy and the city project has a bond.

File a bond claim.
Bond is good for 2 layers down.

You will need to make a claim on the bond and it is impossible that the bankruptcy court or the bonding company will require you to file your claim with the bankruptcy court.
Also, since you have provided no relevant information to assess your position as far as filing a lien is concerned we can only say that it is always better to file a ---timely ---lien than to not do so.
